The bug where the track is separated from the skeleton is fixed by placing it back correctly.

For example

---> Converts to

Model/Skeleton3D.root (Position3D Track)
Model/Skeleton3D.root (Quaternion Track)

This supplies Godot the correct values to apply root motion from Auto Rig Pro. This is only a GDScript file.
